Engine starting to miss and gets worse after a long run

Yeah, definitely a bad idea all the way around to use new injectors on one bank and unknown used on the other. Hard on the IP, hard on the crank and could wind up being very hard on the wallet, too.

Pulling the turbo isn't as bad as you are imagining it to be. A shot of good penetrant on the fastener threads, let sit a spell, another shot and everything should come apart and off the manifold flange. Just remember to use antisieze on all exhaust threads before reassembly (you'll thank yourself next time it comes apart) and to make sure that the down pipe is properly aligned and seated (a small floor jack holding the exhaust system up and snug, just past the bend in the down pipe, is quite helpfull) before tightening down the V band clamp on the turbo outlet to prevent exhaust leaks.
 
I did not read the Original Post but yes, replacing just 4 injectors can cause the problem to begin with.
