What the heck was that noise?

I just de fueled my 3500 of BioD and refilled with DinoD, bled the air out of the fuel manager and cranked, I clattered like a SOB and then smoothed out, SES light now on but everything running normal. Would a little air working its way out cause the racket? Also is the IP timing controlled somewhat by the PCM or is it purely mechanical?
 
THAT would explain a lot. didn't someone on this forum ask about or came up with a way to bypass the optical sensor?
