I think you need to look back to VSSB or whatever it is. May have screwed up your mileage by trying to correct the speed due to tire change. Alternator shouldn't affect mileage to that extent, and if it was continually charging you would boil a battery or fry the alt or something of that nature.
The knocking could be the vacuum pump taking a dump. That would account for the lack of boost pressure due to wastegate failure (no Vacuum). Mine did this recently, and was a loud ticking/knocking sound.
I think your problem is with something other than the PMD. You have lots of unburnt fuel going on there, could be waste gate malfunction, turbos not spooling up or something of that nature. I have never heard of a PMD causing black smoke, but that said, doesn't mean it never has.
How fast does this thing turn over? If it is cranking really slow, it won't start worth beans. On my truck, the ground connections on the batteries get corroded and it starts turning over slower and it starts much harder when it does that. Could be the starter on it's way out too.
That's the difference between the F (non egr) and the S (egr). Most F engines should have a clean intake like that unless the CDR or turbo are puking oil into the intake.
Hey Matt, I checked the crank pulley and it is tight. The Pump is Pooched for sure, sounds like metal on metal when I rotate manually.
Quick question, is the vac pump held on by just the three boltsl on the front, accessible throught the holes in the pulley?

Pretty simple, All I did was bash the top of the fender down flat, about 3/4 to 1 inch, so the battery posts wouldn't hit the hood, then welded up a tray for the batt. out of 1/2 angle and put a strap over the battery. Sorry, no pics, but the fender moved easily, and the battery looks like it...
