I didn't see any clear case of ground loops in the drawing. I am more an advocate of beefing up the factory grounds. Larger wire, star washers, copper lugs, copper anti seize, and so on.

I have had crazy electrical issues caused by the bulkhead connector. I have fixed a couple of bulkhead connector issues for others that the shops had given up on. Just putting that out for thought.
Wow its nice having a known pump to eliminate that as an issue. Are we sure its not the PCM? Maybe try putting the PCM that the pump was originally with in this truck. Maybe test the PCM's in another truck? This is confusing.:???:
I am thinking a bad rear speed sensor would confuse the transmission controlling and cause it to go into a fail-safe mode with high line pressure since it cannot sense slip. How did the trans act with the sensor unconnected and while messing up?

A buddy of mine a hard core hardware engineer built a GPS tracker to put in his car to track his now ex wife. This is a bigger deal than it might appear since he did it 16-17 years ago when the tech was not so readily available and you had to build it from scratch. So it cuts both ways :)
POR15 is really good paint, with a rust converter added. I have one car that is painted in the floor inside and out with it. You can paint it on and wipe it off with a solvent wet rag in a few minutes and see where its started turning the rust film black oxide.
