is there a relay for the amp in the panel with all the other relays? I have not looked up the location for it. the blue wire on the stereo simply energizes that relay to turn on the amp.
if you install a switch to prime or run the LP manually, you will need to add a one way diode at the end of the wire going to the GP controller so your not powering your GP's when you use the switch.
that switch is very handy for things like replacing the fuel filter and you need to get the air...
on the relay mod I linked above, to allow it to prime with the WTS, simply add a wire to the relay terminal 87a (center pin) and run it to the GP stud that feeds out to the glow plugs. when you turn on the key the LP will run priming the system until the glow plugs have heated up.

and do you know the actual trouble code numbers when you checked them with the scanner? that will help a lot, some are triggered when a specific one is the culprit.
do you still have your old PCM and prom chip? they make a difference and tells the PCM what engine/trans you have along with type of programming. if you have them. can you tell me what the 4 letter code is for the old and the new? I assume you got the new one from a donnor truck. new...
I can't find any pics online to give a visual on the timing chain and IP gears, but there are some decent youtube videos on the timing chain replacement that shows good detail.
unfortunately no you can't see the top of the piston. line up the timing marks on the sprockets if you have the cover off.
what codes did you have prior to replacing the PCM, and what codes do you have currently? I assume you swapped the prom chip from the old to the new PCM?
